I just started using paywindow and so far it looks easy I am in the process of going back and sistering my ytd payroll to check its all ok a couple issues I came across is our payroll deducts the .5% op to 1.20per chk (.60/ wk) sdi and is there a way to have additional withholding in the form of a % instead of $.

I'm guessing you are in New York and we have a FAQ that covers this optional employee contribution. See the FAQ at this link for how it is supported in PayWindow if you elect to collect:

OK soi I entered all my YTD data on my NYS45 line one total remuneration paid this quarter I know what the number should be and cannot find it on any of the tax liability reports. I can see the number for wages exempting the $10300 state limit, but not the Suta number with students exemption. ( does that mean if I buy the state forms they would be wrong?)

I'm not sure what you are asking? Are you referring to the 60 cents a week collection which is what you were asking about earlier or something else? State income tax? SUTA tax? or something else?

If you marked students as exempt from one or more taxes, there wages would not be included. The "Wage Reports" selection in the Report Center will give you the taxable wages for each employee for all of the different taxes.

And if you are referring to the State Tax Forms from DGR, they print all of the needed information for you on forms printed on plain paper.

as far as the 60 cent sdi I can do away with that next year as you sugested. (sorry but this gets confussing after looking at all these numbers) I think my issue is I need a report that would give me the suta wages + the non suta exempt employee's wages that were over the $10300 exemption that # go's on my line 1 of my state form (so another words all non exempt employees GROSS wages) I know the number but cannot find it anywhere. thanks for your help the wage summary shows the wages subject to contribution (my line 3) or gross wages of ALL employees only

You can find the wages subject to SUTA as I mentioned earlier:

"The "Wage Reports" selection in the Report Center will give you the taxable wages for each employee for all of the different taxes."

See this link for an example:

http://zpay.com/pdf-files/wages-report-quarter.pdf

It's laid out for SUTA as well. If you are in New York though, that DGR Add-on for PayWindow will actually prepare the report for you and it's as simple as a click of a button.

See this page in the help file:

If I set the date to year end and run the Yearly employee wage statement it shows the Wages S/T Futa amount under the wage exemption but if I create the same report in custom reports the WAGES S/T FUTA shows the amount over the exemption same with SUTA am I missing something here?

The custom Report tool does not have the power to perform the calculations required like the Report Center does as explained in the forst page of the tool when you open it. See below:
