PreTax Amounts

I have a pretax deduction for some of my employees and the deduction is taken out before taxes and is reflected in the proper boxes for FICA, Medicare, SIT on the W-2.
The amount of deduction for the year is being added back into Box 1 for federal wages making it not match up to the amounts for the other boxes.
I have the FIT box checked in company deductions just as I do for FICA, Medicare, and SIT so I cannot understand why the program does this only for Box 1, federal wages.

You forgot to check the 941 box which affects the taxable wages for FIT on the 941 forms and W2's. See item number 7 on this page of the help file:
