When an employee asks for additional federal withholdings, does it cause the employer to have to pay higher taxes on the 941? If so, can that be adjusted?

Of course the answer is yes you will pay the federal taxes that you *collect* from the employee. To set up additional withholding for the employee you would do it in the employee edit screen. See this page in the help file:

You would enter the dollar amount of additional withholding in item 24 that the employee wants taken from their pay.

Hello, is there still an option within the employee setup to enter an amount for automatic additional federal withholding? If so, has it moved? I can't find the option within the "pay" tab.

Yes it is in the bottom right had corner of the employee Edit Screen when it opens. See this page in the help file:

It is still item 25 on that page. 26 is Additional State Withholding.
