I just updated to PayWindow Payroll System 2013 and ran a payroll. I am having problem changing the accrual vacation hours for current payroll. The system does not keep the hours I put in for the current payroll. I did it before (due to some employees maxed on vacation accrual), and did not have problem with it.

From what you said, I'm guessing that you are not using the PayWindow accruals system but manually doing this. If so see the video we have in out Tutorials:

You must follow those instructions if you are not using the automated accruals system.

Actually, I am using the automated accruals systems, but needed to make adjustments because some employees maxed on their accruals, and the systems do not have any way to stop the accrual. So I was making the adjustments when doing payroll. I just watched the video and did it the same way. What I encountered today with System 2013 was that I made the change (during payroll, to input the hours I wanted to accrue instead of the hours set up in the employee set-up) and hit “OK”, the system did not keep the change and update the total – did not have that problem before.
