OK. Try this one...
I have been attempting to separate the hours, pay and employee taxes by department. There is a Cost Accounting form, but I cannot find a way to edit this into the form I need. Basically, my accounting separates 3 departments, with R&D being used for the R&D Credit at the end of the year. Also Production/R&D have difference Sate Disability costs compared to Administration. Can you suggest a way to do this?

It may be too late as if you already have your employees entered and started paying them, you cannot do what the help file described to be able to separate departments for all reports.
When you were setting up your employees, the very first item described is the Employee Code. This is the text that is in the help file and the text marked in blue is what you needed to do in order to be able to create reports for different departments by selecting the start employee ID and ending employee ID when printing reports:
Enter the Employee Code. This is a number that you will make up and it must be unique for each employee. If you are using a time clock, it is important that the employee ID in PayWindow is the same as in your time clock.
Note: This code may not be changed during the year without loosing payroll transactions that are tied to the employee code. The only time that you can change the employee codes is at the end of a year after printing all reports and creating a backup of the company database for future reference.
We suggest that you use numbers and not alpha characters if you want to be able to make reports for certain groups of numbers. This is useful if you want to break down your expenses for different groups. An example is all Administrative employees are in the range of 1001 through 1999 and Technical Support employees from 2001 through 2999 and so on.

Thanks. I was afraid of that. I've been using the program for too many years to attempt changing the employee numbers, which refer to something else altogether. I think I will import them into my database from a comma-delimited string that is available, then play with them where I have programming control.

Actually you can for next year. After printing the end of year reports, W2's and such. Make your last backup of the year and then Run the End of Year tool to delete all transactions and remove Employees marked as Unemployed. Then renumber your employees in groups of numbers for the different departments. Then going forward, you will have what you need.
