I was using another payroll software for 2011, but was using ZPay to run some test (with real payroll information). Do I still need to run the "End-of-Year" process before doing payroll for 2012?

I would run the end of year since those were test payrolls and no need to keep them.

Just as a general practice, is it manditory to run this every year?

And at the end of 2012, when being asked about transaction deletion, should I put 2011 so that I would still have 2012 transactions, plus 2013?

If it is a small company, it's not necessary. Large companies tend to grow and it become cumbersome when you have a lot of employees marked as Unemployed. Here is a link to the page in the help file that describes how the end of year tool works:
