Running this report for second quarter end of april I get a figure of 40,000 instead of 16,000, figures are rounded for simplicity
Running the same report for second quarter end of May it shows the same figures. It should show 38,000.

I wonder if you have the current version of PayWindow installed? There was problems with that report in the beginning of the year that was fixed. The current release is 9.0.43.
You must also select the Quarter in the setup Dialog when getting ready to print that report. And more important, the report that actually shows your tax liabilities is not that report, it is the Employer Totals report. See this page in the help file:

I am using the correct current version.
I do have the correct quarter showing.
I am aware what this report is and what the other report does, but this report does not match the other correct report, and I happen to love this rerport.
Also, I printed a 941 and it had the same oddball figures not my correct figures.

You will need to send me your database backup with a detailed email message of which report(s) and date(s) you are having a problem with explaining what you see and what you expected to see since no other users are having a problem so I can check your database to see what you have. Instructions are found in this FAQ:

Thanks Dan, I received your email with the database backup.
You have two June Payrolls in your database. The 941 and the Quarterly report *includes* the entire Quarter, you cannot view a partial quarter’s data which May 23rd is before the end of the quarter as is "the end of April" you described in your email.
The only report that you can select a pay date and get data up to that date is the Employer Totals report. This is why the Employer Totals Report is the report you must use to see your tax liabilities unless you are paying at the end of a given quarter.
The Quarter to Date Figures are correct on all "Quarterly" reports as the Quarter Ends on the last day of June. If you want tax liabilities for a specific month, set the date to the last pay date of a month you want to report on and use the Employer Totals Report.
