I've just started using PayWindow and live in Ohio. I set the rate for W/C but when I print the "Quarterly Totals for Tax Reporting" report it calculates using the "Subject to SUTA (Employer)" wages instead of "Total Gross Wages" which it should use. I am using the "Override SDI Rate in Tax Tables". Any ideas?

Use the SDI Override in the company settings. To help, here is a link to the page in the help file that covers that tab in the company settings:

http://zpay.com/pw-online-help/module_9_4.htm?MenuState=AcOXw5VVXXXDlcOdVVd1XVfDl--0jVXvtIRVAcOnAAF3AA==

Make sure in addition to entering the percentage that you check the appropriate override checkbox.

Thanks for the info. I have read the help file and am using the SDI override in company settings. I have also entered the correct percentage and checked the appropriate checkbox. I also set the cut-off limit in State Taxes to a very high number so there would be no cut off.

I think everything is set up correctly but PayWindow still calculates SDI off the "Subject to SUTA (Employer)" wages instead of "Total Gross Wages" which gives an incorrect amount.

Are you paying in more than one state? That would require that you change the rates in the tax table itself if you've checked the multi-state checkbox in the company settings.
