For example, if I have 1,000 emplyees would I have to indivdually look at every employee record to pay them?

Yes, you might be looking for a package that can import and do batch processing like the payroll services use. PayWindow requires that you calculate and verify before saving the payroll transactions.
Can I still use your programs time clock to keep track of employee time only. I would like to make a template that each location can then use to punch in through your program and I receive their hours into a Mysql database that I could then print the indivdual total hours for a payroll service. I would like to make your product work if you can help me. I do know alittle php.

I'm assuming you are referring to TimeClockWindow. It is a stand alone program and does not require PayWindow to use. So yes you can use it to track the time and you can export to CSV format that you can use for your importing.
Since we sell through Shareware (try-before-you-buy) you can download it and try it out for 30 days before paying a penny. If you like it, you pay for it, if not simply uninstall it.
