I searched for the info online but want to make sure...
1. Can I change the way the check is printed (3 per page)?
2. Where do I put the employees (1) exemption (I only see spaces for actual dollar amounts)?
3. The pay is not calculating state tax, what do you suggest?

We print on pre-printed checks stock and print check-stubs for the employees on the checks as you can see. By using those checks, we get commissions on all sales allowing us to continue offering PayWindow for the low $35 annual upgrade fee.
There is an unsupported feature as you can see here to modify our check format but removing items generally breaks the check printing and causes the software to crash as a result:

The exemptions, also know as Dependants is entered in the employee settings. See the Tutorials on how top add employees at:

If it is not deducting State Tax, you may not have attached the State Tax record to the employee when setting them up. See that tutorial above. We use the exact calculation method also called computer formula from each state and if you have that, you can check by doing the match as we come out to the penny if all is setup properly per the tutorials.

I set up the Texas state tax like the Tutorial and the pay window is still not calculating state tax on the check. What do you think it is?
Also is allowances the same as dependents in the employee set-up? Sorry for the some what easy question but in quickbooks it was written as allowances just like in the w2 and I didn't know it was referred to as anything else.

Texas does not have a state tax, they only have the SUTA tax (State Unemployment Tax) which is an employer's tax and not an employee deduction.
See the attached screenshot, I have arrows pointing to the Federal and State entries for the employee's number of exemptions / dependents / allowances.
Also notice as you see in the screenshot, if you pause your mouse pointer over an entry, pop-up help tells you what the item is.
